Short Read Mapping in Galaxy
Look to the left and you will see "NGS TOOLBOX BETA". A not so quick quickie below (and this page) explains what you can do NOW. At this point, the pipeline is optimized for Illumina data, although SOLiD mapping via BWA is also possible. When trying this out, please note the following:
- This pipeline is in beta. Some features may not yet work as advertised, so please complain to our bug list if you see something ridiculous.
- Even with fastest tools, short read analysis is VERY CPU intensive. The mapping pipeline on this site is for community testing. If you want to use Galaxy mapping extensively, we will work with you (or your IT contact) to install it on your hardware (read here about Galaxy deployment procedure). A cloud-based Galaxy is under development.
